Eric Pearson and Max Borenstein wrote the script, which was adapted from a tale by Terry Rossio, Michael Dougherty, and Zach Shields. Borenstein, Dougherty, and Shields collaborated on King of Monsters as well. Godzilla vs. Kong takes place five years after King of the Monsters and features a massive confrontation between Godzilla and Kong in the aftermath of Ghidorah's rampage.

A sequel to the film is currently in the works.

Godzilla vs. Kong pits two of the world's most feared monsters against one other in a fight that might decide the destiny of the whole planet. Jia, an orphaned child with whom Kong has created a special and deep relationship, joins Kong and his guards on a risky adventure to locate his rightful home. When Godzilla unleashes his fury, they find themselves in the path of the monster, whose trail of destruction cuts over the whole planet. Despite the titanic battle sparked by unknown forces, the mystery surrounding Earth's interior has only just begun to be unraveled!

On Earth in 2024, five years after Godzilla slew his extraterrestrial opponent Ghidorah, Godzilla and Kong are the only Titans still alive. Monarch has been forced to keep Kong in a facility that resembles Skull Island's surroundings due to a storm unleashed by Ghidorah.

When Jia pays a visit to Kong and gifts him a doll, a tree is hurled at the Titan.

In the midst of downloading the data, though, Godzilla comes and hits him without warning. In the detritus of the building, there is a strange piece of machinery that looks like a robotic eye.

After Godzilla's attack, the general public became enraged, inspired by his capacity to defend humanity. Maddie Russell, an adult Bernie listener, is terrified by the newest Godzilla attack on her high school. It's not until she tries to talk sense into her widowed father Mark (who happens to be the Monarch's director) about Godzilla's rampage that he listens to her. Madison enlists the help of her best friend, Josh Valentine, to investigate the secrets of Apex and the guy behind Godzilla's rampage soon after this.

Meanwhile, Apex's founder and CEO Walter Simmons enlists Nathan Lind, a former Monarch scientist turned Hollow Earth theorist, to assist them in their quest for a tremendous energy source on the Hollow Earth, a subterranean realm under the Earth and the secret home of the Titans. Nathan is cautious at first since his brother attempted to investigate the Hollow Earth, but was killed by a powerful anti-gravity barrier within the tunnel. After Walter discloses that Apex has constructed Hollow Earth Aerial Vehicles, specialized vehicles capable of withstanding the gravity field's pressure, he eventually accepts.

The Titan attacks the soldiers before capsizing the barge and almost drowning Kong and the other passengers. Finally, Nathan frees Kong by breaking his chains, allowing him to fight Godzilla under the surface long enough to swim to the surface and flip the barge, saving the passengers from drowning. Then Godzilla climbs onto a nearby aircraft carrier to fight Kong. Godzilla is sufficiently distracted by jet planes before Kong can push him back into the ocean. Kong rushes off the carrier to dodge the atomic explosion, but Godzilla wraps his tail around him and drags him into the ocean, attempting to drown the Titan.

Nathan, faced with no other option, decides to stop all of the ships' power in order to trick Godzilla into thinking he has destroyed them and Kong has been defeated. In the aftermath after inspecting the devastated fleet, he swims away, delighted with his win. As they prepare to restart the ships, the crew chooses to transport Kong to an Antarctica entry point for the Hollow Earth, where Godzilla was first frozen, where he would be reunited with his family. Jia explains to Kong that his house is beyond the door, but he is adamant about not entering there.

Walter aims to use the Hollow Earth's energy to overcome Mechagodzilla's restrictions. So Pinnacle can replace him and all the Titans so humans may become Earth's apex species, Madison realizes. Trying to find a way out, Madison and the others stumble onto a room where Ren is sitting inside Ghidorah's severed head, which Apex acquired from Alan Jonah after Godzilla ate it five years ago.

Following that, Kong and Nathan's squad begin their quest, finally arriving at a massive stone temple that previously belonged to Kong's forefathers. They discover remnants of an old fight between Kong's and Godzilla's races as they investigate within, and Kong discovers an antique axe crafted from a dorsal plate of a dead member of Godzilla's race before sitting atop a colossal throne. Kong discovers that the same power source that Nathan's crew needs to enhance Mechagodzilla's power supply can also replenish the axe. Despite Ilene's protests that Apex cannot just grab the discovery of the century, Maia and the Apex crew employ spider-like drones to collect the power source and return it to their Hong Kong headquarters. Maia orders her guards to fire at Nathan's crew, only for Kong to aggressively yell at them in response. Meanwhile, Mechagodzilla sends a signal to Godzilla, who detects the machine's activation and rushes towards Hong Kong.

Godzilla, detecting the presence of Kong in the Hollow Earth, digs a tunnel through the environment with his atomic breath, causing the temple to collapse. The HEAV of Maia and her team is shot at by Kong as they run, but Kong grabs it and smashes it in his hand after glancing inside to ensure Jia, Ilene, and Nathan are not inside, killing Maia and her squad. Kong and Nathan's team fend off a flock of Hellhawks while Maia and her team try to flee.

Hearing Godzilla's scream as he gives him with another challenge, Kong accepts and begins to make his way through the hole caused by Godzilla's atomic breath to Hong Kong with his axe in hand as Ilene, Nathan and Jia follow him in their HEAV. The second time Kong meets Godzilla in person, the King of the Monsters wins the battle and uses his axe to stop the Titan's atomic breath from exploding. In spite of Godzilla's efforts to remove the axe, Kong manages to hurt the Titan in the thigh with it before he can remove Godzilla's atomic breath and hurl it away. After evading Godzilla's strikes with the help of Hong Kong's skyscrapers and his superior agility, Kong returns to his axe and unleashes an explosive blast that knocks both Titans to the ground, leading Nathan to assume that Kong had won the second round.

It seems that Godzilla is inspired with Kong's strength, and so spares his rival's life before walking away, leaving Kong wounded but still alive, and ultimately losing consciousness.

Walter instructs Ren to send out Mechagodzilla to kill Godzilla. The mecha is activated despite Ren's warnings not to use the new Hollow Earth energy source without testing. Security apprehends Bernie, Madison, and Josh for breaking into Apex HQ and takes them to Walter. While Walter denies inciting Godzilla's war and triggering the whole mess, Madison accuses him of accepting responsibility for providing humanity a chance to fight back against Godzilla and the Titans.

Unknown to Walter as his back is turned while he monologues about his creation, Mechagodzilla suddenly goes haywire under the influence of both the energy source and Ghidorah's neural networks, resulting in the robot killing Walter with a swipe of its hand and Ren's death by electrocution. Mechagodzilla, now possessed by Ghidorah's consciousness, breaks free from the Apex facility underneath Victoria Peak Mountain and rampages through the city before Godzilla confronts it. Quickly coming into contact with Godzilla, Mechagodzilla fires a barrage of missiles at its organic counterpart before the two engage in battle.

On his way to see Jia, Kong observes Godzilla's fight with Mechagodzilla. Though Kong first doubts her as he watches Godzilla be defeated by Mechagodzilla, Jia eventually explains that the robot is the "real" threat. Kong eventually accepts and sets his hatred aside before entering fight to assist Godzilla with his dislocated limb.

They succeed in turning the tide by combining their forces, but the robot is much more powerful and eventually defeats them. It is revealed that Kong had previously lost his axe when fighting Godzilla, and he reclaims it from the ruins and tries to use it against Mechagodzilla, but his weapon is rendered ineffectual due to the loss of its charge. With nothing left to do, Bernie takes out a flask of booze and suggests that everyone have a drink. However, Josh, having an idea, takes the flask out of Bernie's hand and pours the contents of the drink all over the control panel, short-circuiting Mechagodzilla's controls and allowing Godzilla and Kong to regroup and retake the upper hand.

Monarch has constructed an observation station in the Hollow Earth at some point in the future. Ilene, Nathan, and Jia are out on a morning stroll with Kong when they happen to see him pass by. After signing "home" to Jia, Kong leaps to the edge of a cliff, pounding his chest and roaring, proclaiming himself as the king of the Hollow Earth and joyfully accepting it as his new home and realm.
